Bypassing the factory amplifier is a more difficult undertaking but provides the best sound quality gain. When bypassing, it takes a more work because you have to run the bypass harness to the factory amplifier, which is often located in some other part of the car. Bypassing the factory amplifier will require an aftermarket amplifier or using the aftermarket radio's internal amplifier.
When replacing your factory radio with an aftermarket radio you will want to not cut any of the factory wiring. Radio replacement harnesses make this very easy with a simple plug and play connector so you don't have to splice power, ground and speaker connections to the aftermarket radio connector that is included with your new aftermarket radio.
